Motherboard issue or something else?

Hey all,
I have been having trouble with what I think is my SATA Controller but I am not 100% certain. I had to change my HDD with windows on it because it died (I tested this HDD in an external USB mount). When I installed a SSD I started getting random BSOD's and having files being Orphaned/ completely disappearing. This mostly affecting Win32 but it has also happening on my other 2 HDD's. I have tested all 3 HDDs with different SATA cables and in different SATA ports with no luck.
I tried to install windows on one of the other HDDs and it still is happening.
I have run a Memtest+ and got no errors but I am not sure if there's anything else I should look at.
I am currently looking at replacing my Motherboard with a Gigabyte GA-B75M-D3H Motherboard but before I do I want to know if theres any other way of testing what my problem could be.

When I turned on my computer today to have a look at BIOS update I found that more files were orphaned but fortunately. I can now get into programs I couldn't access and device manager. I am not keen on flashing my bios so I have decided I might just buy that new motherboard.
I have one more question before I do that though - I am not 100% certain how big mATX boards are, so would you be able to tell me if a 580 and the H80 would fit on the board? I know it's a silly question but I just want to be certain.
