Help Please. New I7 build runs games worse then Old Phenom 2 build.

So I recently put together a new pc. I have been building gaming pc's for about 12 years. I took a chance this time and went with an intel instead of amd. For comparison I am putting in my old pc that I have played these games on. The OS is Windows 7 Ultimate 64bit on both PC's.

New Build
cpu: Intel I7 4771
motherboard: Asus Maximus VI Extreme
cooler: Corsair H110
hdd: 2x 500 gig WD Velociraptor 10K set in raid 0
ram: 16 gigs Gskill Trident x ddr3 2666 pc3 21300
graphics card: Asus Direct CUII GTX 780 TI 3 gigs gddr5
power supply: Antec High Current Pro 1200w

Old Build
cpu: AMD Phenom 2 940 black
motherboard: Asus M4A79 Deluxe
hdd: 1tb WD Caviar Clack
ram: 8 gigs Gskill ddr2 1066 pc2 8500
graphics card: Sapphire Vapor X HD 7970 GHZ 6 gigs gddr5
power supply: Antec High Current Pro 1200w

The issue is that on the new build I get lower FPS in games then I did on the old PC. For this section when I say low I mean when I am shooting at someone or a fight breaks out in game. Examples Far Cry 3 on high settings not ultra. new build gets fps: 20 low 28 to 30 high same settings old build 35 low 48 to 50 high. Metro Last Light on med settings. New Build cant break 12 fps. Old Build got 30 fps stable for most of game. This is baffling me. The original build in the new pc was setup with an OCZ vertex 3 250 gig so I changed it and did the raid with the 10k drives thinking maybe the read write speed was not enough. The most peculiar thing is that even if I turn down the settings on the new build I may only see 1 to 2 fps improvement. This is just 2 games I tested recently it happens in a lot of games I play Marvel Heroes 2015, Wildstar, Wolfenstein The New Order and a lot more. Weirdly enough Payday2, Tomb Raider and Dead Island Riptide and diablo 3 all run great.

So for giggles I put the HD 7970 ghz in the pc thinking maybe the graphics card is faulty and got the same results on Metro Last Light and Far Cry 3. I know both of these are high end games but when Marvel Heroes runs worse then Diablo 3 there is a serious issue. At this point I am not really sure where to go everything looks good on the board and in the bios but this PC under performs my old build.

Looking for some insight in what might be going on or if I overlooked something on the board or in the bios. Help is appreciated.

Check temps, make sure nothing is overheating and throttling. This could be the CPU, graphics card, or the VRMs on your motherboard.
Did you reset your BIOS to defaults after you built it? I always start there, in case there's a wonky setting in there somewhere from factory testing or something.

Do you have AMD drivers on the new computer now? if so, delete the with CC cleaner.

You build should perform much better, obviously. May be driver/software related. Did you install motherboard chipset etc....

The 4771 might be underclocking itself and not kicking out of it when it should. Try turning off Enhanced Intel SpeedStep and see if that helps any.

I did reset the bios on the install of the WD 10k raid setup. I have the oc panel and my cpu temp does not reach over 36C when at max load and it runs at 3.9 ghz with boost the whole time. The card I have came with gpu tweak tools to monitor so I used that, then I switched to MSI after burner for riva tuner statistics, and nothing is out of the ordinary there (no it is not overclocked). Also all games run at 1920x1080.

No AMD drivers it is a clean install. I reformated with the 2 new drives a week ago. Motherboard chipset is also installed

Speed step should be off went into advanced power options and turned min and max to 100%

Just did a quick test and still only getting 12 fps on metro last light.

Pardon the silly question, but are you using Lucid Virtue MVP, and is the monitor plugged into the graphics card and not the motherboard?

No I am using 2 view sonic vx2253's plugged into my gtx 780 ti.

the game only ever runs on 1 of them so even if I do disable or unplug the monitor it is still the same result.

have you disabled IGPU via bios? Maybe download afterburner to check GPU usage, temps, memory usage, etc...

I did do that earlier I went in and disable intel graphics and I have afterburner to check my usage. Nothing is out of the ordinary there.

Hmmm, same problem with both graphics cards...are you using a PCIe X16 slot, not the PCIe 2.0 X4 one? I know I'm stretching here...

Don't most motherboards require single card setups to be in the top x16 PCIe lane? If my memory serves me right plugging it in to another x16 PCIe lower down on the board won't run the card.

That is what they recommend, but I don't know that it is a requirement; it is certainly something to test in this case.

I can try this and I will the board has switches to turn off pcie lanes. They are all in teh on position so I can disable the first lane on the board and try it with another one.

I tired a different slot but they are all running 8 times and did not improve the performance.

So yesterday I tried another pcie slot and reformated. I tried 3 of the 4 slots even though they ran at 8 times I tested it with no improvement. The nvidia control panel is is freshly installed and all default. I cleared the bios was cleared and the only thing that is changed is igpu turned off and raid set. Still having fps issues

Does MSI Afterburner show the card running at its 3D clocks during games, or does it seem stuck on 2D clocks?

Can you try the 780ti in on a different computer, possibly your old setup to rule out the GPU being defective?

ok so I loaded GPUZ and HWiNFO64 and I have figured out what is going on but not how to fix it. First thing I did was run metro lastlight. At low settings I was getting 8 fps but for some reason it started running properly and giving me 45 to 50 fps while running both gpu z and hwinfo. So I decided to restart and run it with out those 2 programs and got same frps 45 to 50. So I decided to test wildstar which has been running crappy around 11 to 16 fps and marvel heroes 2015 8 fps up to 30 but mostly runs around 8 to 16 fps. It seems that my pcie slot likes to throttle itself not x16 but to version 1.1 so esentially I have a pcie 3.0 slot running at pcie 1.1. I decided to check the total cpu usage on all the games when running metro runs at about 80% cpu load while the other two run about 28% to 35% cpu load. So I am thinking when it not over 50% cpu load my pci slot decides to throttle itself. Is there any way to stop it from going from 3.0 to 1.1. I went into the bios and changed the pcie to gen 2 instead of auto and it still throttles down to 1.1.
