Best place for pwm case fans.

Hello, im going to use 5 fans for my case, 2 front intakes(140mm), 2 top exhausts(120mm) and 1 rear exhaust(120mm).My motherboard has 2 pwm fan connectors, so im going to connect 2 fans to motherboard and 3 fans to a fan controller.My question is which fans should i connect to the motherboard to have the benefit of auto adjustment.I also have a CM hyper 212 Evo in push pull configuration horizontally.

I doubt it matters much but I would have them as the intakes

Have your CPU fans plugged into the motherboard.

CPU ones will be connected to the motherboard, it has 2 pwm connectors for cpu fans.
So im going with the intake ones?

I mean to connect the intakes one to the mobo so they take the advantage of the pwm.

There are no such thing as INTAKE-exclusive fans or EXHAUST-exclusive fans. It depends on the fan orientation. A PWM fan is a PWM fan regardless if you set it up as intake or exhaust.

What i meant was that all my fans will be pwm(support it) ones, 2 will be intakes front, 2 exhausts top, and one exhaust rear.Which two of them should i connect to the mobo to take advantage of the auto adjustment speed feature of the pwm, since the other 3 will be connected to a fan controller and i will have to manually adjust their speed, to have better cooling inside the case?

Oh I think I misunderstood. When you said your motherboard has two fan headers, I thought you meant there were only two, which means your CPU fans will take up those slots. But if have two EXTRA fan headers, then it doesn't matter what case fans are attached to the motherboard.
