Yes. But if it isn't 4 pin then you have to set the fan speed manually.
I connect my CPU fan to CPU_Fan1 then use othe CPU fan header for exhaust. This I set to full speed since it is a low rpm fan. IN your case I'd suggest setting the quieter fan to a set speed.

I have a ASRock Z77 Pro3 and what I learned is...it is cheap and you have to monitor temps yourself. If you do plug in a second fan, make sure (other software) that the temps are ok. Adding a second fan only helps temps by 2C, is it worth it? I mean if you are doing a push/pull on the CPU cooler.
