100% disk usage on a partitioned hdd

I've recently installed windows 8.1 on my computer and have noticed that whenever i do a direct command in a game or anything in that matter my computer will occasionally freeze and when i look in task manager if i manage to get it open i can see that my disk is running at 100% Usage showing the game/program that i was using having the most space used (it usually says .1mb). I assume it has something to do with my hardrive being in 2 partitions (1.4 tb and 400gb) With windows 7 on the 1.4tb one and windows 8 on 400gb. It is really annoying and i was wondering if their was any way to convert the 2 partitions back into 1? If that would fix it of course.

Windows 7 has no issues? Only on the 8.1 side?

I doubt that the issue is caused by the partition, but it may be a driver or BIOS issue with Win 8. Check the computer vendor site for current drivers for Win 8 and install them if you have not, also a BIOS update may help, maybe also a firmware update for the hard drive.
