This seriously just happened today. I was playing the newest Minecraft snapshot (14w30c), and I was so tired of my desk being so cluttered. I cleaned it and I realized I needed to switch out some hardware. I was trying to switch out my processor when I couldn't find it. I peeked under the fan and it wasn't there. So I just gave up. I threw everything back together and booted up the computer. The fan kicked on at 3 times its normal rate and my system just shut down. I got really scared because I put so much money into this thing and for it to just mess up with 1 mistake, almost made me give up on computers. Any help would be appreciated!

You couldn't find your processor? Is it an AMD? If so, I'm thinking you may have tried to yank the cooler off w/o first breaking the seal that the old thermal paste formed. As a result, you probably pulled the CPU out of its socket against the tension of the locking lever.. It was probably stuck to the bottom of the cooler! Then when you put the cooler back on, you jammed the cpu back in and bend some pins.

Well, I took a look at it again, and it turns out I had my hardware mixed up. Yes, it's an AMD Processor, and it was under the cooler. I feel so dumb. The only problems is, there was this clip thing on the cooler and I think I broke it.
Is there anyway I can reattach the fan or see if it's broken or not?

Yes, there is a "clip thing" that holds the cooler (heat sink and fan) tight to the CPU. It is part of the retention bracket system. Unless you can take a clear pic of the situation and post it here, I'd be hesitant to give instructions on how to fix it, or even if it is fixable. It sounds like you may have damaged some of the CPU's pins.

The proper way to remove the cooler is to first unlatch the clip from the retention bracket. Then give the cooler a slight twist to break the thermal paste seal. Gently remove the cooler and clean off the old paste. To remove the CPU, you should first swing open the socket's locking lever all the way. Then lift the CPU from the socket and clean the paste from it too. Never touch the pin side of the CPU and never set it on a hard surface that can bend the pins.
To re-assemble, do the reverse. But always put a small dab of new thermal paste on the CPU before putting the cooler back on. You shouldn't re-use the old thermal paste.

Oh yeah, so it did detach it correctly. If all I need to do is reverse the process then fixing it should be no problem.

Not if you already tried putting it back together once and the system wouldn't start. Examine the pins carefully for bent ones or missing ones that might be pulled off and stuck in the socket.

Well see, when I first tried to reassemble it, I didn't pay attention to details, I thought all I had to do was put the cooler back on and return the clip thing to its original position. I left it alone for a couple days and I didn't even realize that I put it on wrong. I just tried again now and it works again.

Lucky you.

If you re-used the old thermal paste, your temps will probably be higher than they used to be. Re-using the old stuff introduces microscopic air bubbles into the film that retards cooling.

And just where the deuce am I supposed to obtain some thermal paste in the middle of nowhere?
