I dont know where to plug case fans in

I have an antec three hundred two case and the case fan connectors are not the molex they look a little smaller and only have slots for three pins. Where do these connect to?

Zoom and look at the pictures! You should See Sys_Fan1 (2,3 etc.) threre you should plug them in...

The first one is under the CPU socket in left, the second one is on the bottom in right between the USB and the colored one

, and the third one is under the cpu in right

And the connecter is only 3 slots for pins so would that matter if I just plugged it in to any 3 of the 4?

Yes there is no problem the forth is for fan speed control so you don't need it...
