I was wondering if I'd see a performance difference in games if I use a 2-way SLI with a PCIex16 and PCIex4 slots than if I use two PCIex16 slots.

You can't run sli any lower than PCIex8. Nvidia's driver will disable sli completely if one of it's graphic card is paired with a PCIex4 or lower slot.
AMD/ATI will allow their graphic card to run regardless of PCIe speed, the difference between PCIex16, PCIex8, and PCIex4 for sli, crossfire is miniscule, perhaps 1 or 2 fps difference at best.

What motherboard do you have. I have never seen one with a 16x and 4x that supported sli. Usually you need 2 16x ports or 2 8x.

Even if it did support SLI, you don't want to run a graphics card on a PCI-e x4 slot, it will be a bottleneck.

Will I be able to SLI with PCIex16 and PCIex4 slots or will I need a new motherboard to do so? If so, do you guys have any recommendation for a good SLI motherboard?

Get the gigabyte 990fx version of that board. The UD3 is all you need!

On AMD board, only 990FX chipset board, NOT ALL of them, support SLI, and with Intel boards, Z-series board, NOT ALL of them either.

Alright, cool. If I'm going to go through the hassle of buying a new motherboard and installing it then I'll probably switch my CPU over to Intel since I had been planning on doing so. I'll give the Best Solution to whoever can find me a good Z97 motherboard capable of 3-way SLI, 32 GB RAM support, and for a good price lol. Actually, I could just use some opinions on a good Intel motherboard since I've been using AMD for a long time.

Here's the cheapest board that meets those requirements.
