I dont recall for certain if Far Cry 3 was one of them (I use Ziggy's mod so I havent seen the intro in a year) but some games have lower quality cutscenes which I believe is because they were made to run on consoles. It has nothing to do with your settings, some games just have terrible looking cutscenes because screw your immersion.

The videos are just that, videos. So they're recorded at the smallest resolution supported by them game, (quite possible 480p, see standard TV resolution) and then just stretched to fit your screen.
A picture doesn't look better just because you made it bigger, hence why using projectors to have 10 foot screens on a blank wall in your home never really caught on.
