Why the difference?

Western Digital Life Guard and Sea Tools shows SMART is good.. Crystal Disk Info and HDTune shows caution.. Now I have problems in my external disk (under warranty) like not responding while accessing a folder, slow data transfer rates, getting corrupted files (left for weeks after storing and was corrupted on opening).. What will happen in RMA? Will I get a repair/replacement or they'll run seatools (seagate drive inside sony external hard drive) and don't consider for repair?

Your HDD most probably seems to have corrupted storage paths in the disks which are somehow (idk y) aren't getting detected by WD and Seagate utilities. I hope you will be able to establish your issue as a legitimate one by showing difference in software results and asking them 'why is it so?'
Your HDD seems old considering what problems you're facing. Keep a copy of the HDTunes and Crystal Disk Info results in hardcopy form and present it to harden your claim about malfunction. I guess that would do.
