Laptop overheating because of software????

Ok so about a week ago my thinkpad t410 started to heat up to the sixties in browsing and high fifties in idle by now idle is high 60s and usage ranges from 70 to 90. So I guessed it was hardware so I took it to a computer shop where he cleaned it and replaced thermal compound but no luck. Today my other t410's ram was acting so I swamped the HDD and voila. No over heating in the first device in question. But now the second is heating up. I booted to a portable OS(CD with windows that does not require installing). No heating. I ran a HDD scan and it seems fine. I also ran a virus scan. I really appreciate some help.

Yes the fan is spinning fine and like I said with my other HDD it is not heating up. Even with heavy usage it did not exceed 50 digrees celcius after about 3 hours.

well i have intel hd graphics so that does not seem to be the problem.
