Slow SSD Boot Times/Programs Not Responding

Hey guys, my first post here. I'm running Windows 8.1 x64 on a machine I built less than a month ago. First off, specs:

CPU: Intel Core i5-4590 3.3GHz
CPU Cooler: Cooler Master Seidon 120V
Motherboard: MSI H97I AC Mini ITX
Memory: G.Skill Ripjaws X Series 8GB (2 x 4GB) DDR3-1866 Memory
Storage: Sandisk Ultra Plus 256GB 2.5" Solid State Drive
Storage: Seagate Barracuda 2TB 3.5" 7200RPM Internal Hard Drive
Video Card: MSI GeForce GTX 770 2GB
Case: Cooler Master Elite 130 Mini ITX
Power Supply: Corsair CX 500W
Operating System: Microsoft Windows 8.1

I'm having two main issues. First, programs are prone to freezing and hanging, especially when first starting it. This isn't an issue with specific programs as almost all of them are doing this. This includes Windows Explorer (not IE).This has been going on since I first built the system.

Things I have tried:

- Restarting the system, no effect.
- Malware Scan (Malwarebytes/MSE), came up negative.
- CCleaner scan
- Clearing unused processes , no effect. Programs hang even when system is not under load.
- sfc/ scannow
- Defragment the HDD (not SSD).
- Repair installing Windows 8.1, no effect.
- Checking for outdated drivers, none found.


My second issue is minute-long boot times with an SSD. I was certainly hoping for something to the tune of less than 20 seconds, but I'm stuck staring at an MSI logo for a good minute.

- SSD is confirmed as the boot drive in Disk Management.
- SSD is set to AHCI in BIOS.
- SSD is the first boot device in BIOS. It shouldn't matter, Windows loads in less than 5 seconds but it takes 50-something to get to the login screen.
- TRIM is on.
- The only program enabled on startup is the Classic Shell start menu. Have tried disabling to no avail.
- The only files on my HDD are Steam/Origin games, nothing system-dependent.

Any help would be greatly appreciated!

Try running SFC again, followed by Dism
Dism /Online /Cleanup-Image /RestoreHealth

I performed a Clean Boot and it seemed to be faster. Curiously, my F (HDD) drive is now gone. Restarting brought it back. Programs are still crashing left and right though. I'm so close to just wiping it all and reinstalling Windows again.
 

Try running SFC again, followed by Dism
Dism /Online /Cleanup-Image /RestoreHealth
