I don't see a point on spending money on a $300-400 system if they are crap parts that will probably break down before you get your money's worth, it's just a waste of money in my opinion.

Here, yes it's $50 more than your most expensive build but at least you know it has some quality to the parts.

***I highly recommend buying a quality PSU, and not the cheap one in your case (which I would recommend replacing as well). Let me repeat myself, you DO NOT want to skimp on a cheap quality power supply, just so you can save money, you will regret it.

Please heed my warning, get this case instead, Rosewill CHALLENGER Black Gaming ATX Mid Tower Computer Case ($54), and this PSU, Cooler Master Elite Power - 350W Power Supply ($30).
 
The logisys case is going to come with an awful PSU, DON'T USE IT!!!

Minecraft doesn't require much in the way of graphics power, and an R7 240 is close in performance to the 7660D in an A10-5800k anyway so i don't see a reason to get a GPU and an APU. This would be my suggestion:

I've noticed on tests that having an r7 with a 5800K increased Minecraft's fps by 50+
