The disadvantages would be:
1. Building in an mini itx case is harder, as you've got less space to work with.
2. You get less cooling.
3. Less options for upgrade (No SLI, crossfire)
4. More limited choice of components.

Best Mini ITX case is the BitFenix Prodigy/Phenom IMO, it has good cooling and plenty of room to work in. And you can use huge aircoolers with it like Noctua or Phanteks

There are a few things you need to watch out for when building an ITX system :-
1) Component size - are all your components small enough to fit inside the case? Double check the graphics card as some are really big.
2) Hard drive bays - typically with smaller cases you get less bays and/or smaller bays. You may need to consider consolidating your existing drives onto fewer larger drives to get the space you need.
3) Airflow - without an airflow you don't have cooling. Also really consider what type of cooler is on your graphics card as these really pump out a lot of heat, I prefer rear exhausting coolers so the case doesn't need to deal with the heat from the graphics card as well.
