Slow boot with more hard drives

I recently installed a Western Digital 2TB Black in my computer for games etc. My operating system is on my Samsung 840 Evo SSD. The first few boots were fast but now it is much slower, I read a tom's hardware post on on this issue but the only thing I found was that i should re install my operating system if there is an alternative solution that would be awesome, thanks.

Do you have indexing on? If Windows is indexing that drive, it could take some time....I run Windows 8.1 Pro with the same setup (Samsung 840 EVO 128GB SSD + two WD 2TB Black drives) - and I do not have issues once indexing was done on my data folders (I moved all documents, videos, music and pictures to the first HDD).

I have disabled indexing and it seems to increase loading times by a few seconds. I will check my samsung magician software and malware bytes, thanks for the help.
