Hi

I just want to know if I can run 2 GPUs at the same time. they are:

-Ga Geforce Gt630 2Gb
-MSI Geforce Gtx550 TI

I have 2 Pci-e ports one x16 and x8

You are going to need a larger PSU. I'm thinking that a 550w XFX unit would do allright since you have two low power video cards to run. Just to be safe 100% for sure, you could get a 650w XFX power supply for a tiny bit more than what the 550w unit would cost.
In the Nvidia control panel under physx options you should be able to pick what card you want to use for Physx.

What power supply do you have? You should make sure it can handle the 2 cards and the rest of your system as well. List your detailed specs just to make sure you will be fine. Make sure to include if you are overclocking or planning to do so as well.
