I have the Fractal Design Define R4. I currently have 3 intake fans (2 in the front, 1 on the bottom) and 1 exhaust fan on the back.

This leaves me with the 2 fan positions on the top; I have no idea what to do with them.

If I leave the ModuVent plates on, the only way heat will be leaving my case is through the rear exhaust fan. But if I remove ModuVent plates to help exhaust the heat inside my case, I will now have to deal with dust entering my case since there is no dust filter there.

What's worse? Heat exhausting only through 1 fan or dust entering through the top?

These are the fans I have:
2x 120mm Cooler Master JetFlo (rear exhaust + front intake)
2x 140mm Fractal Design Silent Series R2 (front + bottom intake)

Solution
I would add another exhaust fan on top and leave the existing intakes as they are.
Fan filters on the intake fans reduce their air flow quite a bit. So having 2 intake with filters and 2 exhaust without will create negative air pressure and suck dust in every crack and crevice, including CD/DVD drives fan controllers etc...
