Should I plug my fans into my case or motherboard?

The motherboard will automatically select fan speeds based on ambient temperature. The fan controller allows you to do it manually.
If you have PWM fans that can have variable speeds I would do fan controller, it will give you the largest control.
If you have PWM fans that can have variable speeds I would do fan controller, it will give you the largest control.
