I have been looking at Sysology and QNAP 5 to 8 bay NAS devices and are controllers with i3 processors really that much more expensive than an atom processor?

I mean we are talking about about $1000-$1500 over an atom to get an i3 processor in a 5-8 bay NAS.

Would it be more worth my time to get a full tower case for 14 drives, a real raid controller and and i5 with 16gb of ram and just throw linux on it it with dual gigabit eithernet nic's in the slots?

You could use a custom built intel atom server like i am currently doing adding a sata raid card and drives and your good to go. As always it would be similar to do both options due to the price of retailers and cards. I would recommend building an i3 or even an AMD A6 server with your own raid card and X number of hard drives as it would be similar and getting a lot more bang for your buck because i5 and 16gb of ram is pointless for NAS. Also, have a look at free nas its a great OS that is free bsd based has an easy web based gui tiny disk space and you have other services like ftp.
