1 of 2 drives failed but is recognized as a Mass Storage device

I'll start by saying I am by no means a computer guru. Forums, Googling, and brute force usually gets me to the solution but this one is strange enough I'm not sure how to even search. To start I am running Windows 7 Ultimate 64 bit version with a RAID 1 setup via an Intel Controller. (Not BIOS driven RAID). I purchased and installed a new graphics card as well as upgraded my RAM (AMD R9 280x from two 5670HD, and four 4gig sticks from six 1 gig sticks). Before doing this I deleted all the graphics card drivers as I read on another post here. During installation I started receiving a BSOD "A problem has been detected and Windows has been shut down to prevent damage to your computer...Check for viruses...Run CHKDSK /F, etc...as Windows was about to enter the log-in screen. After not being able to repair or get Windows 7 to load I decided to go with a re-install. I chose the mirror drive hoping that the original may stay intact since the RAID setup wasn't BIOS set. The re-install worked, the graphics card has had all current drivers installed, and Computer ->Properties is showing the 16 gigs of RAM in place (yay small victory). Now when I open the disk management I can see my old drive there with everything intact. Is there a procedure to be able to revert back to that via rebuilding the boot sequence while I am in Windows 7 on another drive? I currently still receive an option after the BIOS initializing and there are two Windows 7's installed to run (the same screen as you would see if you were opting to run in Safe Mode or what have you). When attempting to run one of the instances I get the same "potential virus" BSOD so I am thinking it should be possible to rebuild that while it isn't the primary disk and then switch back over and set the RAID 1 back up making my current primary disk my secondary. Any help would be greatly appreciated, even if you're just pointing me in a direction and don't have a direct solution :)

So I never was able to find any help so I've just got this other drive thrown into an esata cradle and I'll pop a new one in and rebuild the RAID 1 off that. Then if it turns out I need something from before the re-install I'll have it.
