Windows Installer Could Not Be Accessed

I've been having a problem ever since I installed a 2nd hard drive in my computer. I recently bought a 128GB SSD to install Windows and a few games on, but ever since I installed it I can't seem to install any programs. The message "The Windows Installer could not be accessed" keeps appearing. I believe it is because the computer is confused about which hard drive it can find Windows Installer on. All the files for Windows are on both hard drives, but I boot and run off the SSD. The SSD is the D: drive and the HDD is the C:

I plugged both hard drives in, backed up and deleted enough files so that everything would fit on the SSD, and cloned everything to the SSD. I never formatted my drive after cloning everything over.

I can tell by the speed and I changed the boot device to the SSD. It has the Windows logo next to the D: drive when I go to my computer so I'm assuming that would mean that that's where it's booting from. And I didn't delete any Windows files off of the HDD when I cloned. Only games and programs.

UPDATE: So I'm still working at this and made some progress I THINK. I went ahead and booted up Windows from the C: drive (my main HDD) instead of the SSD and suddenly Windows Installer works again. I was able to install iTunes, something which I was unable to do. Am I missing something obvious? Is it just confused and for some reason looking for Installer in the C: drive when it should be looking in the D: drive?

Sorry for the delays in my replies. I'm a busy college kid, which is part of the reason why I need this figured out. I can't even install Microsoft Office :\
So I tried unplugging the HDD and my computer just didn't know what to do with itself. It didn't even load the desktop. Just sat at an ugly light blue screen for 10 minutes before I gave up.
