HDD Elongating Windows Startup

I have finally isolated many issues I have been having to my HDD which has now been wiped. THe only caveat being that it causes windows to startup within 20 min, after which it goes to the desktop which is all red with the mouse cursor. After another 20 min it goes to my normal desktop. Another problem being that it doesn't let me interact with anything related to windows explorer or it will force it to crash and restart but then making everything else unreachable. I don't have the faintest of notions on how to rectify this issue. Any help would be appreciated.

Are you referring to the same hard drive on which Windows is installed?

If yes, it would be a good place to start by testing it with the drive manufacturer's diagnostic software for DOS.
The download for this is a CD Image (ISO file) from which you have to create a bootable CD.
