I was having windows 7 ultimate on my first hard drive. I added another empty hard drive. with my first hard drive i started windows 7 ultimate setup for my second hard drive and it was successful but there was no boot option for my new windows 7 when i pulled out my first hard drive. and when i added both the hard drive there is option for both the windows to choose. You've got a "dual-boot" system.

One Windows installation is on your first hard drive.
The other Windows installation is on your second hard drive.

So it should be fairly obvious that you will only see the dual-boot menu when both drives are installed.

If you remove one of those drives, that leaves only one Windows installation attached to the computer.
So you will not see the dual-boot menu under those circumstances

I'm having a hard time understanding why you made the second installation of Windows. Just because you install a new HDD does not mean that you need to also reinstall Windows. The new HDD can work just fine as a secondary drive on the original Windows installation.

Go to Start>Run>msconfig>Enter to start the Windows System Configuration Utility. Select the "Boot" tab to list your installed OSes. Here you should see a list with your 2 Windows installations and their locations. Select the one that you wish to use all the time. Click on the button which says "Set as Default" and this will make the Windows installation that you have chosen the default OS to boot the system. This will eliminate the dual boot menu.
