Is 2 B-bolts in stand offs in the center of motherboard enough?

The other slots aren't quite aligned..I can only align the centre 2.. 1 on the right and 1 on the left.

It's a Gigabyte Z97-HD3

It seems pretty sturdy. It can hold more on the sides tho.

Hi

You should have mounting pillars in the correct locations matching mounting holes in the motherboards
There should be no problem in fitting the screws

If the motherboard is not in square the problem is probably related to the back plate not being the one for your motherboard
Or the various connectors such as USB, network, video , audio ps/2 etc are not aligned correctly with the holes and metal fingers provided
