Would I be able to fit 2 Asus GTX 780s in SLI into a Corsair 350D on an Asus Maximus VII Gene? And if it is possible to fit them, would the airflow be restricted and would that restriciton be a problem?

a 350d can fit a 14" card and your gpu is only 11". with 2 in your system airflow could be restricted but it should be fine. Just keep an eye on your temps and dont oc right away until you think the temps are good. http://pcpartpicker.com/p/dvgndC this shows no compatibility issues.

If I go with the 350D with the SLI 780s, would it be better to leave no space between them or leave a PCI tab between them and have one right against the PSU?

On your board you only have 2 pci slots that you can put your cards in. This means you have to leave no space between them. That should be fine though.

Are you sure it would be fine? Or am I just better off going with an ATX board and case? I was planning on getting the 350D since it's smaller and more compact, but if I need to, I'll get a bigger case/mobo.

A bigger case and mobo will be better and for the same price you can get a atx mobo and a full tower case. If you want a compact build the case and mobo you have now will be fine.
