I need a computer with 6 PCIe x8 open ended slots for a technical application. Is there a COTS option? If not, can anyone recommend a motherboard and (I am a novice at computer hardware) tell me the easiest way to integrate that into a computer? For example, If I need a custom motherboard, can I just replace the factory one?

Plenty of motherboards out there with 6+ Full length PCIe slots.
Going to have to provide a lot more detail about what you already have it you just want to replace the motherboard.

OK thanks for your patience. We will be purchasing a computer specifically for this application. Basic desktop computing is sufficient, I just need the extra slots for incoming data from multiple devices and need to avoid an expansion chassis for the extra slots if possible.

Basic computing and 6+ PCIe slots don't really mix. Here is the "cheapest" available build. And honestly there is a lot wrong with it in terms of a balanced system. But if basic computing power is all you need, this can do it and give you the PCIe connectivity you wanted.
Chances are you don't have a similar size/style computer laying around to swap parts with.
