You screw them in to the corresponding holes in the motherboard tray. What exactly is the problem?

The standoffs have an end with a threaded post and an end with a threaded hole. The threaded post screws into the pre-drilled holes in your motherboard tray. Your case documentation should have suggested locations for different sized motherboards. Put in the case suggested standoffs and then carefully lay your motherboard over top. Check that screw hole identified in the motherboard documention has a standoff under it.

No they won't fall out. Just tighten them up as much as you can using your fingers, that's usually enough to install them firmly without stripping it.
