Monitor Connected to my GPU not working

I have 2 monitors, 1 5:4 1280x1024 monitor connected via VGA to my motherboard(Gigabyte Z97X- Gaming 5)and 1 16:10 1440x900 monitor connected to my GPU(Palit GTX 780 6GB Jetstream) via VGA but with an adapter(DVI-D), when I booted up this PC my 5:4 monitor acted as if it was my main monitor and my 16:10 acted as if it was not connected AT ALL this was all okay before hand but I do not know what happened, I have tried changing cables and swapping cables between the 2 monitors but nothing has happened.

When a GPU is detected by the motherboard, it will no longer use or send any graphics out from the motherboard graphics connectors but will only use the GPU's connector. If a GPU is not present, then the motherboard VGA will work, as it will be using the CPU graphics processing. Since your motherboard graphics are working and not the GPU, this must mean your motherboard is not properly detecting your GPU. Is the GPU plugged in for power?

The The GPU's fan has been spinning and lit blue this whole time and I have checked if the connectors to the PSU(Corsair RM850) are loose, and I will continue checking tomorrow also, but I need more possible solutions.
