MSI Afterburner issue?

So I noticed before that my GPU (An NVidia GTX 680) was getting hot while playing games like Lichdom and my fans (according to Corsair Link) were not increasing speed as the GPU's temps increased.

Since it is an EVGA GPU, i was going to use their GPU fan monitoring program to have it adjust the speed, but they removed their driver cause of some similarity issue with another program, and it was recommended to use MSI afterburner. Now, with MSI Afterburner, the fan speeds will change and the temperature gets regulated, but the problem now is that it only changes when MSI Afterburner is the active program (like I need to click on the window for the speed to change. Anyone know why this might be?

I have it currently set to the default curve and set to auto adjust the fan speed as necessary.
I also have the program set to start minimized at startup.

My problem is like this. My gpu starts at say 30c, msi afterburner has my fans set for 40% for that temp. Then I startup a game, say a fully modded skyrim and my temp goes up to 50c. The problem I'm facing is that the fan stays at 40% until I click on the program window, then the fan speed increases to keep the gpu cool. Hopefully this example is easier.

The download for EVGA Precision was removed from that site and the asus link doesnt lead to anywhere. I am running MSI AB 3.0.1, I'll try v 4.0.0 and try to turn off corsair link to see if that would be an issue

So, I changed the chart order around in MSI AB to better read what was going on (was hard to see since the fan speed graph and the gpu temp graph were on opposite ends of the list). It seems that this part only changes when the window is clicked on: http://a.pomf.se/jvcucv.png
but the graph shows the GPU fan temps are changing despite the gui. So I guess it should be okay.
 
To see what is happening you should be looking at the right side panel

AB will display most of what HWM does ... but nit by default, you have to add CPU and other stuff in the settings / options panel. It will also display them on the LCD if you have a Logitech LCD Keyboard .... which is nice if ya wanna see that info at a glance.

If you want to see more stuff HWiNFO64 will display and record min / max and average temps, voltages , power, etc.

I am running Win7 Pro 64 bit, Asus M4A89GTD Pro MB, 8 gig Ram, AMD Phenom II 965 BE , Crossfired Radeon HD 5770 1 gig cards. Used to use MSI Afterburner all of the time with no issues, now after a fresh Win 7 re-install, I get program load errors with IRacing and Steam games..... not sure what has happened to AB, I only use it to monitor real time GPU temps, %usage so I can see if the game is using both cards. Not sure if there is another stable program that shows this as effectively for ATI cards.....
