I use two Nvidia 760s in SLI with a dual monitor setup. I do not span games across both monitors. I game on one monitor and use the second for various things such as web browsing and hardware monitoring. My motherboard supports iGPU which will allows me to turn on the on-board GPU while having a discreet graphics card installed. Would it be better to enable iGPU and plug in my second monitor into the on-board GPU for increased performance?

The second monitor won't take any GPU power, until its used for surround, so you'll get the same performance with either, connecting secondary to, MoBo or GPU. Your second monitor is not stressing the GPU.
