Should I be concerned I was playing BF3 and noticed some unusual slowdown and looked at my GPU and noticed it peaked at 99C. ,MSI Afterburner bugged out and didn't save my fan curve so it was running at 26% constant. Is my card Ok?

Your 780 should be OK. Just try it.

Doesn't Auto fan setting work?

It did but it bugged it and left my fan running at 26%. I uninstalled afterburner and it fixed the problem. But is my card damaged or anything?

Also, you may want to use a program like Precision X to adjust your fan curve, or add an fps limit if you continue to have heating issues. Limiting programs to using the max fps supported by your monitor could save your GPU a lot of processing time. I noticed about a 10+ degree(Celsius) drop when I put an fps lock on my card.

Yeah the card seems to be fine now. MSI Afterburner for some weird reason disabled my Auto-Fan.
