The cooler comes with a back plate for just that reason. No, with proper installation, the cooler shouldn't harm the motherboard

As long as your computer stays in the same spot most of the time you should not have a problem; however, if you plan on moving it around a lot and taking it to many LAN parties then you could run into an issue as the moving could add additional strain around the socket where it is mounted. For normal use though, no, it should not be a problem.
