What type of SSD interface should I use for primary OS and primary application? I will be using GA-Z97X-UD5H-BK and I am thinking of utilizing the M.2 port on this board. I will have my old HDs for just my generic storage? Is there anything wrong with this or should I look at using another avenue? One of my concerns is that I will be running a PCI 3.0 16x card R9 290 card. Will this take up PCI Express Lanes and prevent the card from running at full capacity?

SATA is fine.
M.2 is fine.
PCIe SSD are fine.
It's your choice.
You should be fine with a R9 290 and a Pcie SSD as long you keep them on the slots furthest away from each other.

GA-Z97X-UD5H-BK , nice board , I'm running it right now.

Graphic Cards don't interfere with M2 but a decent sized Air cooler does , I don't use the slot.

M.2 and PCIe SSD are the fastest so those are the ports to use.

PCIe SSDs are a bit faster than M.2, however are more expensive. So I'd go with M.2, you can find 120GB models for $100 or so.

Aren't there M.2 PCIe and M.2 SATA? Will running the M.2 PCIe impact the video card?

Your thinking of mSATA, that is a different interface than m.2 so they won't be compatable. And M.2 slots at max will only take up 4 pcie lanes (or no pcie lanes from the CPU depending on the motherboard) so only 2 way and 3 way graphics card configs would be slightly impacted, but only expect like a 2 max fps drop.

However, if you have a i7 haswell e cpu then you could do 3 way sli without m.2 affecting anything due to i7 having either 24-40 pcie lanes compared to i7 haswell 4790K for example which only has 16.
