Side case or without side case ?

I got the Cooler Master storm stryker case with the 2 side fans for intake , 2 bottom as intake and rear 140mm and top 2 fans of corsair h100i as exhaust.

Should i leave the left side open or close for best temp?

Closed. That is the purpose of the side fans. Is your system running too hot? If so, you may want to try using the rad fans as intake the way the instructions recommend... case/rad/fans.

The 2 side fans are mounted on the sides of the drives in the front . So with the side panel removed , i will still have my side fans mounted like this in the pic

That's what I get for not first checking a pic of the case... lol.
If you have 2 bottom fans added and the case isn't on carpeting, you should have more than enough air flow with the cover in place. Compare the difference with side on/off and the system under gaming type load. But personally, I would leave the side on unless there was a heat problem. In which case I'd find a solution that didn't mean leaving the side open.
