(Xeon E3-1230V3 and GTX 760 Asus & MSI) Games skipping frames even after switching out new video card

I built a pc in February (right around when ESO beta tests were coming out) with the follow specs below:

  • CPU - Intel Xeon E3-1230 V3 3.3Hz Quad-Core Processor
    MOBO - ASRock H87 Pro4 ATX LGA1150 MOBO
    Memory - G.Skill Ares Series 8GB (2x4GB) DDR3-1600 Memory
    Storage - A-Data XPG SX900 256GB 2.5'' SSD
Storage - External 1TB WD HDD
Video Card - Asus GeForce GTX 760 2GB Video Card
PSU - Corsair Builder 500 W 80+ Bronze Certified ATX Power Supply

Now initially after building the pc, everything ran like a dream. The FPS games were smooth (TF2, Far Cry 3), I was even able to download Skyrim mods and play them on ultra and everything was sleek, no lag. A few weeks after building my computer, I downloaded and played the ESO beta test for a weekend, and my computer got pretty hot. I might not have had perfect ventilation as I got aftermarket fans after that weekend, and thought my computer might have overheated (I know, rookie mistake).

After that weekend, I noticed that although my computer was doing ordinary tasks fine (heavy Netflix use, internet, Microsoft office), that my FPS games started skipping frames at a regular rate (maybe every 1-2 secs) and it got to a point where it was distracting and I could no longer play games without being distracted by the skipping. This was in March.
Now, I work and had other things going on so I didn't have a chance to troubleshoot why the lag was happening right away (since it didn't affect my video streaming capabilities and I was still able to use my computer). However, I just got a new video card (MSI Twin Frozr Gaming Geforce GTX 760) this month, and tried it out today, and I'm STILL having the issue where every 1-2 secs there's a slight delay/hiccup.

So my question is - if I can insert a new video card into my computer and still have the issues with video games frame rate hiccuping, what other components could be causing this issue?

Could it be my Xeon bottlenecking the video cards and that glorious initial month of no hiccups have just been beginner's luck - or could the Xeon have had heat damage from when I thought I overheated my computer? How can I tell? Or could the problem be something else - and maybe something I'm just over looking?

Solution
The Xeon is getting too hot - 48C. Everything else seems OK.

Blow out your case with compressed air to get built up dust out.

If that doesn't get the cpu back to 35C idle and 50C max gaming then re-seat the cooler (Google it). If that doesn't work, get a better cooler eg coolermaster hyper 212 evo

I ran HWInfo but I'm not sure how to read it - could you take a look? http://tinypic.com/r/2wexlip/8

I also ran Check Disk on both my storage devices and both came back with no errors. I run Sophos reguarly and didn't have anything come up in quarantine.

Is there anything indicative in the HWInfo readout?
