So, i have a habit of unplugging everything after im done using it. Will this have a negative effect on my computer in the long run? I am shutting it down properly before unplugging it.

Aside from wear and tear on the connectors, not really. Get a power strip with a switch to solve that problem.

Minor things might be default settings until the computer and is on and loads everything. For instance, on my machine it has an internal lighting effect that I have disabled. When plugged in for the first time the light stays on until it goes through a boot.

It does not matter whether you disconnect the computer from the power strip or the power strip from the wall...just as long as the connection between the computer and the house wiring is broken. You should also unplug your network cable from the computer.

I have both a whole house surge protector and a UPS with surge protection, and I just power down my computer, but leave it plugged in. But your method is still safer.
