Graphics card, to big to use PC with side panel

Hi I just bought a GeForce GTX 750 Ti, and it works like a charm, however my PC has a slim case and the place for the PCI-e bracket is smaller than the card. I used it with out the side panel, while laying the PC horizontally.
So I was wondering is this bad for the PC?
Could I use it for a normal use with the side panel on, with out the Graphics card, and when ever I use it take of the side panel and plug the Graphics card?, if so how often is it safe to do this?

I am against plugging in and out components over and over. I would honestly lay the computer down on the side with the card plugged in. Make sure its in a safe place and make sure that you don't have any overheating problems. with the side panel missing.

In the long run (sooner than latter), buy a case that fits your components.
