My case fan is not currently working in my computer, I believe I have identified it's wire which is currently dangling next to a 4-pin header labelled SYS_FAN on my GA-78LMT-USB3 motherboard. The actual case fan is a 3-pin. My questions are: is it okay to connect a 3-pin connector to a 4-pin header and have I actually identified the right socket in the first place? Any help would be greatly appreciated.

Yes you can use it fine. You just won't get the advantage of having a 4pin fan plugged into it, which would allow dynamic fan speed controls instead of them always running at a single set speed.
