It is common - referred to as "numb thumb" (that is what we called it years ago....) Basically the movements in your hand have pinched a nerve - sometimes you can relieve the pain by movement of your thumb (i.e. clenching a fist and releasing it repeatedly). If it doesn't help, you might want to see a doctor to see if more damage has been done to your thumb.

Check this out - http://www.ranker.com/list/athletes-who-suffered-bizarr...

NBA player got tendinitis because he played too much Nintendo GameBoy. Imagine if a fit sports guy like him can develop this how bad it is. Any type of controller (including mouse and keyboard) are potentially harmful if used in prolonged periods of time without appropriate rest.

Any pain should not be ignored, and if simple stretching and or exercising doesn't resolve the issue - I would suggest the doctor....another controller probably won't change things - it could be something simple (the doctor probably could suggest a better exercise than I can - I repair computers, not people....LOL), or a sign of something more serious.

It's worth noting your positioning may be harmful as well. I've noticed I get very sore hands with pain on the upper side when I have them jutted in at an angle on the keyboard. Try and make sure they're in as neutral a position as possible. (Similar to if you were gripping a vertical stick at about 70 degrees).
