Should my CPU cooler blow from bottom to top or from front to back?

I would go front to back anyway and that way the cooler isn't going to be in the way of the gpu too.

It should yes.I btw think that you've got to may fans in that build for what the case even can handle.Look at this,

Cooling System
Front [strike]2x140mm/ 120mm[/strike] or 1x200mm ->1 x 200mm included)
Rear 1x140mm (included)[strike] / 120mm[/strike]
Bottom 2x120mm
Side 1x140mm
Top 2x200mm 140mm or 3x120mm =.or/or/or
Interior 1x120mm/140mm=or/or

You probably would need a fancontroller for all of these fans.
