Advice regarding removal of side fan to install CPU cooler...

Here are my specs:

CPU: FX 6300
Motherboard: Gigabyte 970a-UD3P
RAM: G.SKILL Ripjaws F3-12800CL7D-8GBXM
GPU: Gigabyte 280x OC Rev 2.0
PSU: XFX Pro 650w
Case: Sentey GS-6000r Optimus case

Ok, so I'm looking to overclock my CPU to improve my gaming performance a little and was looking to buy a Hyper 212 EVO because it offers great cooling at a low cost. However, further research leads to me discovering that my case *unfortunately* only supports coolers up to 150mm in height with the 212 sitting at 159mm.

Now, my question in this situation is: Since my GPU goes across the entire length of the case, would it be ok to remove the 180mm side fan to fit a non-stock CPU cooler?

This would leave me with 1 intake fan in front of the HDD bay and 3(ish...one of them isn't that great) exhaust fans on back/top. I might be able to put an intake fan next to the PSU taking air in from the bottom, but that air would only go to the GPU (right?) so I'd have no intake fans for the CPU because of how big the GPU is.

I think your plan is fine.
You have three exit fans which gives you a adequate negative pressure airflow.
I would orient the cooler to exhaust up.
The bad part of negative pressure is that you will draw in dust.
Removing the side fan will still leave you with plenty of intake area to draw in from.

Thanks, appreciate the help. I'm going ahead with the plan and buying a 212 evo to install while removing the side fan.

I was thinking about putting plexiglass where the side vent is if possible, do you think I'd still have adequate intake area? Underneath the optical drive is vented near the front (just without a fan). If not, it's not that big of a deal.
