Black screen after Windows logo when rebooting, but normal boot works fine

Hello! This is going to be a little long.

My brother has the following rig:

GA-990XA-UD3
Phenom II X4 955 BE
Kingmax 4GB 1600Mhz DDR3
ASUS R7 260X
Seagate Barracuda SATA3 500GB 7200RPM
Chieftec CTG-500-80PB 500W

Well, to begin with, the problems started with his old Sapphire HD6870, which died about a month ago, after getting worse and worse every day (first just minor artifacts, but then massive ones, system freezes, and then it reached a point where the screen would just go blank after 1-2 minutes of system startup). It's been exchanged to an ASUS R7 260X DC2 2GB. Since then, we get the following strange problem: both under Windows 7 and Windows 8.1, after the Windows loading logo, the screen just goes black (no cursor, just blank screen), and that's it. The HDD light is on for a couple more seconds then it's silence. Even the peripherals (USB keyboard, mouse) don't work, like there is no power to them. BUT! Here comes the interesting part - this black screen thing only happens if you RESTART the system - either from Windows or by using the reset switch. If I shut down the PC completely, and turn it back on again, it boots just fine! I'm completely out of ideas after trying the following things: trying another PSU (FSP Raider 550), trying the RAM in all 4 slots, trying another RAM in all 4 slots, CMOS reset, trying the video card in other PCI-E slots, changing the VGA cable, changing SATA cable, changing SATA port, trying another HDD with fresh install of Windows, turning off AMD CPU power-saving features, turning off CPU cores and turning them back on one-by-one. No overclocking has been done to the CPU/GPU/RAM, they're running at stock settings.

So that's it, I'm now here posting this for you guys so maybe you can help us.
