I would like to put an LED fan on the Hyper 212 Evo and put the original one on the back and was wondering if I could have both fans controlled via the CPU Fan header on the motherboard, I figure I'd use something like this:
http://www.amazon.com/Silverstone-Tek-One-To-Three-Spli...

The fan I want to use on the front is the Cooler Master JetFlo 120mm (2000rpm, 95cfm)

Can I use this to connect my 2 fans to the motherboard and have them both be automagically controlled? or will I have to connect one to a sysfan header?

Yes you can, but just know that there's no guarantee it'll work well with two different fans. Not all fans have the same power requirements, even at the same rotational speeds, so their behavior may not be entirely predictable at the same PWM values. Despite this, I personally think that you'll be fine; in my backup ITX machine, I only have one working PWM header, and using one of these splitters, I have both the Intel stock cooler fan and a Cougar Vortex front intake fan running off the same header, and they both work just fine. Since you're going to be running two fairly similar fans, you're probably good to go.

Note that 2 fans on that cooler really don't do a lot more than a single fan:

But I would like to get a LED fan anyway, so wouldn't it be better put to use, even if the difference in small, rather than being put back in the box?

LED fan for the bling, sure. 2 fans, sure.
Or, use the original in a different location.

Was just making a comment on the overall cooling situation.
