Gigabyte 970 Problems after cooler was taken off

Ok, so a little background. I was cleaning out my watercooling loop for my CPU (power cord pulled off the psu) I put new lines and coolant in, on the test run with just the waterpump going there was a small leak at the cpu block. I didn't notice it for a minute or two which i noticed when it was dripping off the bottom side of the graphcis card.

I pulled the graphics card and took the cooler off to see how much coolant made it's way onto the board....not very much at all. So i cleaned that off and cleaned the thermal paste off the gpu and cooler.

I noticed that not all 4 heat pipes make a good contact with the gpu. Only the inner two make a solid connection. But anyway, I put new thermal paste on and put the card in and fired it up. First game I went into the graphics were going crazy, colors and odd triangles everywhere.
So, I took the gpu out and redid the thermal compund again. This time when I fired it up and played a game everything was good. But now the video and sound in games has a slight studder every 5-7 seconds. I'm starting to think I am SOL.

Anyone have any input?
