Game looks like it's running on low FPS

Sometimes when I am playing MInecraft (Not on every version, mostly on modded) or Audiosurf 2 (Not on every skin) it looks like I am gettnig FPS drops but FRAPS and Nvidia ShadowPlay are showing stable 60+ FPS. It starts happening after few minutes of playing and lasts for a few seconds. I tried Vsync on and off but that didn't help. It started happening on my old gtx 560ti and is still happening on my gtx 760.

Specs: Intel core i7 2700K @4.0GHz
Gainward GTX 760 Phantom 4GB
8 GB G.Skill RipJaws 1333MHz
ASRock Z68 Pro3Gen3
XFX Core Edition 750W
Games are installed on WD Caviar Blue 750GB
Windows 7 Ultimate 64-bit is installed on Mushkin 60GB SSD
My monitor id Asus VW225N (1680x1050)

Check the refresh rate of the monitor and game
they should be equal

My Windows display and nvidia control panel setting were diffirent. In windows my refresh rate was 59Hz and in nvidia control panel was 60 Hz, so I changed everything to 60Hz and played Audiosurf 2 for 5 mins and now it looks better. Thanks!
