Is the gray stuff under the pump that you put on the processor thermal paste? I was building my pc, left it on my bed to go to work and when I come back, I noticed that the gray stuff doesn't form a perfect circle and there is like one or two 1mmx3mm spot where the stuff is gone.

If it's thermal paste, do I need to put some back? I don't think I have some at home...

Go to radio shack and buy some new paste, probably arctic silver 5 or anything. A good application is required for it to cool. I have 2 of these zalman pumps and they work great, but if you messed up the factory paste you'll have to get after market paste. Clean the bottom with a soft coffee filter and alcohol before applying new paste.
