I want to configure my M5A99FX for raid and non-raid modes. I currently have a single HD with OS and applications on it. I want to create a RAID 1 pair with 2 new HDs for backup storage and leave the original disk the same. The mobo manual says that "due to chipset limitation, when SATA ports are set to RAID mode, all SATA ports run RAID together. Will creating a new RAID pair screw up my original HD? Any advice before I dive in and try it?

If you currently have an OS on a drive you would need to change the SATA mode in the registry to RAID before enabling RAID mode in the bios.

You can enable bios RAID mode and only use some drives in the array and leave some out.

Which OS are you running?

Thanks. I'll backup my registry and give it a try this weekend. I am currently running Windows 7 Home Premium. Does enabling RAID simply add more drivers from the OS disk? If so, will I need to insert my OS disk when rebooting after changing the registry?

You will not need your install disk, it is just a registry change to enable the key for the RAID driver. Windows should already have installed the generic driver but left it turned off. I've done this change many times on Intel systems but never on AMD so you should to Google the exact key change, as I don't want to lead you astray.

I would install the most updated AMD RAID drivers before starting though, and HERE is a link to help you find the correct ones for your board.
