Usually it's the two top ones. Like my motherboard, I've got an MSI Z87 G45, two PCI-Express 16X slots and one PCI-Express 4X slot.
Two is the top two and the old one is the one usually on the bottom. You can read your motherboards manual about it too. Hopefully this helps.

According to the manual (page1-23), the 2 slots nearest the CPU socket are your PCIe 3.0 slots:
