Confused between amd fx 6300 and intel core i3 4130 . Need to run engineering softwares such as matlab and comsol smoothly

They require you to have More cores and they are less helped by Hyperthreading Technology.
So AMD FX 6300.
And COMSOL is recommends you to use to use Intel Xeon CPU.
Since its out of your options, Go with Hex-Core AMD CPU.

If you can at all work it in your budget your first choice while still keeping the cost <$300 would be a Intel Xeon E3, after that the next best choice is a Intel Core i5. Either of those cpus will be much much better over an i3 or any fx serries cpu.
If absolutley nothing else I would at least spend the extra $30 to get the fx-8320 over the 6300

I have the 8320 in both my desktop and my home server. The stock coolers are loud as hell and not sufficient for hard use. Engineering software is very hard use.
So in short, YES you will need a better cooler. No matter if you get an FX-... or an intel CPU you should get a cooler.
The best air cooler for the money right now is the coolermaster hyper 212 evo.

Yes AMD fx6300 has high TDP than i3 4130. You dont need aftermarket cooler, if you arent going to overclock. For aesthetics or noise reason, you may opt for a Aftermarket cooler.
Coolermaster Hyper 212x or 212 evo would help.
