Can''t Find Comm Ports After BIOS Flash

I recently flashed the BIOS on my ASUS P6T and now none of the comm ports are visible. I currently have two USB devices plugged in, but no ports.

The USB ports on the back are working (mouse, keyboard), but the com ports are not listed in the Device Manager (COM & LPT). Everything is enabled in the BIOS as far as chipsets. I cleared the RTC RAM using the jumpers and restarted and that didn't help.

If I add a port using the "add legacy hardware", the "COM & LPT" then shows up in DM with the new port on COM 17. Going in to the advanced settings and selecting the COM Port Number pull down, it shows COM3-COM16 as "in use", but these ports don't appear in DM.

I have several USB-serial adapters and other USB devices plugged into the back, but they don't show up in the DM.

I reset the PCIPnP to yes in the BIOS to no effect - still don't show up in DM. When I reinstalled drivers, the COM ports for the drivers, the numbering all started after COM16. If I go in and change a working COM port to COM3-COM16, it says they are already in use and can't open them.
